Ashes of Empires
As Rogue Squadron helps to rebuild Shedyet as a home for refugees displaced by the Dukhang, a Triumvirate attack is launched on the planet, knocking out all communication with orbiting ships.
Relief parties on the surface scatter, attempting to survive long enough and engage the Triumvirate where possible. One group, searching for Hunter's Lieutenant Chisala to assist in breaking the comm jamming, stumble across a hidden city in mountains where a mix of free Ja'ffa and humans have lived free from the planet's various rulers.
After initially being taken captive by the city's leader, a Ja'ffa Master named Durban, Rogue Squadron eventually unites with them to sabotage the Triumvirate's jamming equipment and contact their ships in orbit and destroy the mine field which has prevented them from mounting rescue.

Hostile Negotiations
Rogue Squadron arrive at Keshmar, a planet which overthrew the Imperial Union during the Dukhang Crisis, to discuss the possibility of them joining the New Republic. Unknown to them, the Keshmari have also invited the Triumvirate for similar discussions. After an initial scuffle, the parties enter into fruitless negotiations.
During a breakout session to tour industrial facilities, Rogue Squadron stumbles across Triumvirate saboteurs, leading to a firefight within the facility which results in the New Republic delegation being expelled from the system.
Meanwhile, the crew on Hunter uncover two possible cloaked ships on the edges of the system. When the ships are uncovered, the system erupts into fighting once again. On the surface, the Keshmari First Minister confronts the Triumvirate delegation and is taken hostage.
Rogue Squadron and Keshmari forces, working in an uncomfortable alliance, are able to narrowly win the day, but the Keshmari decline membership to the New Republic, choosing to attempt to stay out of the regions comflicts.

Devil's Armourer
Mike Burn returns to Farpoint with news that the Triumvirate's advanced technology is being provided by Kathar, a renegade Goa'uld weaponsmith previously in the employ of Ba'al. Keen to put a stop to new weapons which have hampered then, an assault is launched on Kathar's base of operations, hidden deep within an asteroid field.
Progress through the field is initially slow and fraught with traps, leading to the destruction of the Gunship Ikara, but the attack force is eventually able to locate Kathar's cloaked asteroid base.
As an assault is launched, Kathar abandons his facility, using transport rings to board Hunter and take Lieutenant Commander Davar as a host. With Davar's knowledge, Kathar is able to cause chaos on the ship, including setting the self destruct in an attempt to empty the ship and take it for himself. After Nick Fel and Corry Vrecken hunt Kathar down, he takes Fel himself as a host, escaping the ship and fleeing into hyperspace.

Serpent's Regent
After scouring the region for signs of Nick Fel, a team led by Lieutenant Kosht seemingly finds him offworld, unable to remember the past few months. As odd outages begin to afflict the base, Fel is found to be a clone and incarcerated.
Acts of sabotage across the base continue, including bombing the medbay, as Kosht and his men, taken as Goa'uld hosts, cause diversions to allow Kathar to sneak into Farpoint. The saboteurs squad are eventually subdued, but with the help of Corry Vrecken, Kathar secures an Ancient device from storage that causes Farpoint's reactor to go critical.
As the Clone Fel sacrifices himself to shut down the reactor, Kathar attempts to flee the planet. His is eventually killed by Vrecken, who resurrects Fel using the sarcophagus.

Secrets of Farpoint
An Ancient vessel is discovered buried in the Anjai mountains of Farpoint, which launches an attack on Rogue Squadron. It is soon joined by a second ship that had been hidden in the system's asteroid field and both ships flee into hyperspace.
Tapped on board the Ancient ship and confronted by ghostly apparition, the teams eventually discover thousands of colonists in suspended animation. After reactivating critical systems, the team is able to escape before the ships both continue on their way.

The Hornets' Nest
Suspecting that Sobek himself might be behind the Triumvirate's resurgence, Rogue Squadron poses once again as the crew of the Outlander to infiltrate the coalition.
Despite destroying the Triumvirate's hidden base, they find an enemy ready to strike at both the Imperial Union and the New Republic.

The Call of Freedom
As Sobek's Triumvirate continues to expand, Rogue Squadron approaches the Free Jaffa Nation in an attempt to appeal to Gul'dor, the Triumvirate's Jaffa leader. But to win the Free Jaffa's support, Rogue Squadron helps to liberate a former Goa'uld shipyard from the Lucian Alliance.
After securing the Free Jaffa's support, their meeting with the Triumvirate Jaffa is ambushed by the Lucian Alliance. With the Jaffa's help, the Lucians are defeated and Gul'dor agrees to abandon the Triumvirate, decimating their armies.
52:7
At the War's End
Admiral Keller, the Triumvirate's human leader, comes to Rogue Squadron with news that Sobek is building a superweapon capable of destroying entire star systems. She also informs Malphuus, who launches an all-out assault to capture the weapon.
Using Malphuus' assault as cover, a strike team infiltrates Triumvirate the base on Krialon. After sabotaging the weapon, the team is captured by Sobek, who attempts to destroy Farpoint. The damaged weapon backfires, causing Krialon's own sun to begin to rapidly go supernova.
Rogue Squadron escapes the system, but the Triumvirate and Imperial Union fleets are almost entirely destroyed, breaking their stranglehold on the Unknown Regions and leaving their leaders unaccounted for.
