A team departs from Farpoint, along with several capital ships and Alpha and Beta Wings.

Clone Wars
Arriving on P9M-356, the capital ships engage the Deity Star Destroyers in orbit, while a team slips down to the surfac and enters the cloning facility through a hidden entrance.
Inside, they discover a cloning chamber in the centre of the fortress using Spaarti cylinder--before being attacked by a group of crazed clones led by a clone of General Malphus. Fleeing the clones, the team come across Imperial General Kargeen, leading an Imperial team trying to recapture the base from these clones, and form a shakey allienace.
Meanwhile, a fleet of Goa'uld ships belonging to Ba'al decloak in orbit, followed by more Star Destroyers.
As the team prepares to destroy the facility, Imperial and New Republic forces assault the control centre and the Malphus clone flees in a cloaked vessel.
The team escapes by taking Kargeen hostage, and return to the fleet to find they have successfully repelled the enemy forces.

Operation Rebel Supply
Rogue Squadron sends a small convoy of supplies to Bargesh to assist the local resistance movement in their struggle against High Admiral Steele. The convoy finds the Resistance headquarters under siege and provides assistance in evacuating the rebels from the base.
Operation Forced Recovery
A mission is launched to recover the crew of a Fleet Intelligence Ferret believed captured on P7N-216. The team face heavy resistance, and only manage to recover one crewman before being forced to withdrawn.
Operation Moonwalk
An anonymous informer high in Steele's hierarchy informs Rogue Squadron of a listening post on nearby Kly IV, left there after the siege of Farpoint to spy on it. A team infiltrates the base and rigs it with explosives, destroying the entire facility just as they escape.
Operation Sky Base
The Imperial informant tells Rogue Squadron of another facility, a secret tibanna gas mine on Kelavon. Once again, a team infiltrats the base and destroyed it.
Operation Lights Out
A team rescues the captured Ferret crew from Ankhron.

Leviathan
A huge thirty kilometre vessel drops into the Farpoint System, prompting Rogue Squadron to send Hunter and Nemhain to investigate. Almost immediately the vessel responds with hostility, attacking the ships and cutting off communications. It then pulls Ace Eleven and Shadow Eleven into its hull before releasing them--the first returning safely, and the second returning dead.
As a team slips into a hole in the ship's hull to try investigate, a small fleet of alien vessels drops out of hyperspace and starts to engage both the Leviathan and Rogue Squadron, claiming it destroyed their homeworld.
Inside the Leviathan, the boarding party is attacked by the vessel's equivalent of an immune system, and make contact with Shadow Eleven's astromech. The droid reveals that the ship has absorbed Shadow Eleven and the droid's minds, as well as many other aliens.
Shortly afterwards, the Leviathan itself tries to communicate them, asking them to stop hurting it, but it cannot be convinced to turn away from Farpoint--it is being drawn by comm transmissions.
Mike leads a team through the Leviathan to what is believed to be its brain, and a way is found of causing it to change course.
Outside, Anton Moore grows tired of playing games with the alien fleet and orders an all out offensive which destroys or disables all the vessels. Moore is able to communicate with them and explain that they are not responsible for the vessel.
The team escapes the Leviathan as it sets course the the edge of the system, the alien fleet limping after it.
